I can run some 3rd party apps from the start screen, and there are no problems running programs from the desktop. All of a sudden the Metro apps and PC settings will only open in the background. But, the apps installed from other sites will be removed permanently. Refreshing the Operating System will reinstall all the apps downloaded from the Windows Store. Make sure you back up the data on the computer before proceeding further.
